Hyperlinks work in T3 and they should work in commentaries.
To enter a hyperlink in T3, you code it as you would in HTML.
<a href="http:\\your.url.com">Link Words</a>
Great, thank you! Can't wait to try it out...

÷Gen_1:2. Without form, and void. More exactly, “waste and void,” tohu wabohu. This signifies a state of wasteness and emptiness, but without implying that the earth was once perfect and then was made waste or desolate.

I think I know what your problem is.
Normal straight quotation marks ("David") are required for the links to work in T3 and e-Sword. But Word automatically replaces straight quotation marks by curly quotation marks (“David”). Those are different symbols and e-Sword won't recognize them in hyperlinks.
That conversion is set by default in Word, but you can disable it in Tools - Autocorrect.

<a href="http://www.website.com">Text to be displayed here</a>
If you are using Microsoft Word to create your RTF documents, you'll need to turn off a couple of AutoCorrect features for this to work properly. In Word 2010, go to the File tab > Options > Proofing > AutoCorrect Options. Select the AutoFormat As You Type tab, and uncheck "Straight quotes" with "smart quotes" as well as Internet and network paths with hyperlinks.
In e-Sword, your mouse will not change to a hand cursor as it typically would when hovering over hyperlinks, but the links will still work when you click them. To give some indication to readers that the text is hyperlinked, you may want to change the displayed text to blue and add underline formatting.
