Where are underlines stored.

Are underlines used in e-Sword kept in markup.ovlx or another db?

Yep.

 

Not only that, so too are Highlights stored in the same file. That said, you can also create new markup files and give them a unique filename (pretty much the same way one can with topic, study, and journal Note files).

Yep, you're right on!
 
So, the only thing you can do anything about that when it comes to highlighting and/or underlining is to make a decision to either never to have the Pericope on, or never to have it off. For me, the decision is simple. Considering I hate the Pericope, it's a no brainer to have it and leave it off.
