The MySword migration book tool does this thing where it randomly reorders the book chapters that it is converting form theWord.

I contacted MySword, and was told that they don't have the time to improve the migration tool, but that I could make the changes myself using an SQL editor.

But I can not figure out how to do it. The issue seems to come from the migration tool arbitrarily assigning the "docid"'s, and the fix would be to get the chapter numbers in the same order as the "docid"'s.

Does anyone know the steps needed to do this?

I think that would be simple. Can you attach the mysword file here (you may have to zip it) or email it to josh@biblesupport.com?

After I get the syntax right, I'll tell you the SQL statements so you can replicate the results.

Sure thing, I emailed it to you (nothing too private, just some personal opinions).

I think I figured out the problem, I'm thinking it is coming from the way that theWord saves changes to the topic order of a book. What I did was to take a look at another book I created in theWord and the topics (chapters) match the order of the docid's after converting to MySword, which seemed odd given this particular book didn't.

So I duplicated the book in question, recreating the book in order, topic by topic, and it converted fine.

What must have happened is that I made some changes to the topics of the original book in theWord (rearranging, renaming, etc...) and while it looked fine displayed in theWord, I believe that internally theWord never changes the order of topics, only how they display. So when I converted it to MySword it ended up out of order.

At least this is what appears to have happened.

Yes, you are correct. Sorry that I did not have time to fix this for you.  You can also fix this outside of theWord, by reordering the table by the id using SQL stratements. MySword (wrongly) assumes the order of entry in a table is the order in which topics should appear.
