"Scripture references in the Bible view that have associated Study Notes will now display a wavy underline (in the Bible view). This is your reminder that a Study note exists for that verse."
Either all the refs are underlined or none are. Jn 3:16 has my study notes - but it is like there is no link from the Bible pane to the Study notes, no relation that connects to two by showing an underline.
Are there any toggles?

go to your editor window in esword press the sync icon it looks like a chain so then if your in john 3:16 in the bible the note will follow and open to john 3:16
now when your in your bible window and you see a wavy line click on the verse to make it red then go to your notes window

Hi DSaw,
This certainly sounds like the right answer but I do not have that icon in the editor window. It is in the Commentaries and Dictionary windows and works fine there.
Help > About says 10.2.1 and everything else seems to work fine - just no link icon in editor window.

Found the icon in Study Notes. Still all refs are underlined.
All "refs" are underlined? Perhaps you can post a picture of the problem.

My wavy underlines have vanished! No idea why, the sync icons are on. I reset eSword no luck. I then noticd that for some strange reason I was back to version 10.1 so I reinstalled version 10.2.1 and all ok.
Just to check, I then reset esword again, that did not revert to version 10.1 so am confused but happy it works!
