Well, I'm still fighting this problem but hopefully I can overcome it soon.

Vaughn,
Keep up the fight, mate, you'll get there in the end.

... with over 5000 modules ...

That just could be the problem, and e-Sword could be struggling with that very issue and is dropping some files. I dunno for sure as that is just a stab in the dark, but might be worth looking into. Also, I concur with what both Josh and Jonathon shared as well.

I get one error message early in the process and then 5 more just before it opens, So I'm really not sure what that means

I now have a spreadsheet available for someone to check over to see if they see the problem. Contact me about getting it.

Here's how you find the bad modules. It will involve some work.

You have 5,000 modules in one folder. Remove them all. Add 500 in. Start e-sword. Problem still there? If yes, stop and remove 250. Keep going until you isolate it.

If the problem isn't in the first 500, keep adding by 500 until you find it. There's several bad modules, you mentioned. So that will take a little time to isolate them all, but this methodical system will work, logically.

Well, I figured it out!. I uninstalled everything and then installed the last known working version of e-Sword I could remember it was 9.8 and then advanced from there one version at a time. Everything is working great and even a little faster than it use to. So thanks for the suggestions, So if anyone else has this problem I know the solution.
