That or at least I would like to see the ability to put these collections of books into a directory of their own in the topics list to diminish the clutter.

I experimented with this a few months back. I did Genesis - part of Leviticus into commentary format. Then was sidetracked on to other projects. I personally believe it's doable, unless the rest of the books are radically different than Genesis - Leviticus.
It took a little time to "merge" content where more than one comment existed for a particular verse range. In that case, I would put more than one comment for the verse range, or put a parenthetical statement referencing another verse section that also had comments on this verse range. When chapter or book comments were critical to the verse comments, I would put a parenthetical note in each verse range reminding the user about this chapter or book's comments.
I thought it worked pretty well. But time is my limiting factor with other projects.
