When I purchase a new iPad will I have to purchase e-Sword HD again? Or is there a way to transfer my license to the new iPad? And how about the licensed Bibles I have (NLT)?

If you have the current e-Sword setup file on a removable device, then I think that you should have no difficulty installing e-Sword. You could try it and see what happens.
