I've had the same trouble with my Hebrew modules in e-Sword v.11.  They look correct when each line is surrounded by  {\f2  at the start of the verse content, and  }  at the end, like so for Gen 1:1 :

{\f2\rtlpar\rtlch\lang1037  \'e1\'cc\'c0\'f8\'c5\'e0\'f9\'d1\'c4\'e9\'fa \'e1\'cc\'c8\'f8\'c8\'e0 \'e0\'c1\'ec\'c9\'e4\'c4\'e9\'ed \'e0\'c5\'fa \'e4\'c7\'f9\'d1\'cc\'c8\'ee\'c7\'e9\'c4\'ed \'e5\'c0\'e0\'c5\'fa \'e4\'c8\'e0\'c8\'f8\'c6\'f5\'d3  }

or

\f2\rtlpar\rtlch\lang1037 ..... \lang1033\ltrch \f0

\f2 refers to the Hebrew font in the e-Sword Options/Fonts, just as \f1 refers to Greek, and \f0 to the Default.

This probably will work for you.  It is rtf coding, not html.  I am not sure it is the best way to do it.
